This is a question we hear a lot, and the reason is tooling compensation removes tooling unbalance and unbalance caused by eccentricity. Theoretically, once tooling compensation is carried out the rotor can be fitted to the tooling at any angular position and the unbalance measured is then the unbalance of the rotor.

A Golden rule for balancing. For every 1 micron a mass is moved off center, 1gmm of unbalance per Kg of rotor massed will be measured. So, a 10 Kg rotor moved off center 10 microns will cause 100gmm of unbalance.

So, tooling compensation electronically compensates for residual unbalance in tooling and eccentricity.
